Does the Unit chosen by this effect get set as active by the 【Main】 effect on GD01-121 Midair Modifications after that card's 【Burst】 effect activates it?

Yes, it is set as active. During the specified turn's start phase is the only time when it won't be set as active. Setting it as active in a different phase with an effect is valid.
